There should be no question that The Honda is the engine of choice for all Moto applications.

If you are looking at spares - it is always a better idea to use identical set-ups. If you have a spare as a TM, expect to have on hand a spare motor-mount, carb, ignition, and all the internals - as well as a different exhaust pipe. Not a good idea.
TM's however - are a very solid moto package and can easily be competitive - particularly in road racing.

They are both very good - I have used both successfully. The TM over-revs better without use of radical ignitions and has a good solid mid-range, which is what is important in road racing - however - the CR package can be made very stout for bottom and mid. It really depends on preference and engine builder.
